Right, there is header and footer templates ..

How can I put my header code in the header which has includes in and my footer code in the footer which also has php includes.

Don't use PHP in templates.. and you need to install a hack.

I'm just using php includes so I don't have to update every single page when I make a change to navigation or whatever..

I know, I'll need to use a plugin or product or something.

Just edit the navbar template....
