It is safe and helps prevent malicious software.
All the information about the tool is here:

Removing, taken from the link above.
How to remove the Malicious Software Removal Tool
The Malicious Software Removal Tool does not use an installer. Typically, when you run the Malicious Software Removal Tool, it creates a randomly named temporary directory on the root drive of the computer. This directory contains several files, and it includes the Mrtstub.exe file. Most of the time, this folder is automatically deleted after the tool finishes running or after the next time that you start the computer. However, this folder may not always be automatically deleted. In these cases, you can manually delete this folder, and this has no adverse effect on the computer.

I personally would recommend keeping it as it prevents you from getting malicious software which can harm your computer.

Its updating itself
Daily isn't that strange, its however often you've set it to check for updates.. if you feel is it doing it too often it maybe that it downloads it but never gets to install it properly because your using the system resource is requires

IT could be that microsoft have updated it a lot recently or if you have a new computer it sometimes installs lots of updates for the same things because each update does not contain previous updates in it so like my new computer so far has installed about 25 updates so it could just be that....
Basically what i believe is happening is either its not getting the chance to update when you turn your pc off or there is some sort of error when it tries to install. Mabey your not letting it complete installing before you switch your PC Off
