I don't suppose anyone knows how I can get an avi file and encode a subtitles file (or 2 since one of them is split cd 1 and cd 2 for one avi ) straight onto video so I can get subs on my iPod?

There's a bit on how to use it in my thread here. Just skip to the encoding bit. You'll need to join the two parts together first using a program like http://www.brizsoft.com/avijoin/ (i think that's the one i like :S).

The avi is in one part, but the subs are in 2 parts, would it still work?

Hmm possibly, try it? Onece the subs are in you'll have to use your usual method of converting stuff for your iPod.

I think VLC has the option to hard-encode subs to video, not sure though.
