By watching that episode it seemed to me that Jacob killed his brother (not currently the black smoke), and as he fell into the Source (the cave of light), it released the black smoke, and then later on, the black smoke merely took the form of Jacob's dead brother.
Also, didn't Jack say that the Adam & Eve skeletons were only about 40/50 years old or something? :S
