Im not sure why but does it have anything to do with the links are hidden?

SEO is search engine optimisation beacause the bots that search the contents of your page only look at the text hence rss feeds ect

Is that aimed at me? Yes it should, some SE use add links like this but I am pretty sure Google wont. Same with JS hovers and stuff like that.

At the bottom of the page have a text link saying something like "Sitemap" with all the menus in a text form. Make sure you have that link in text, not as a image.
