Incorperrate user system with site

i have my site and usersystem but i need to encoperate it all of the user file are like login.php and logout.php and stuff but i need to encoreapate them The folder name is user/login and user/logout ect but i dont know how to add them to my code. This is the code and if anyone could help or even do it for me i would be very greatful

Also are you using iframes, ajax or PHP navigation?

I personally just make sure I have my config file and session_start on the main index page and use an iframe to grab the usersystem pages.

I use a div with ajax requests.

I hate using iframes for content, cos say you have a thing on the side showing their personal messages, by updating the content, that stays the same.

If anyone gets what I mean.
