Apparently Spirit is a good way to jailbreak - http://spiritjb.com/
I haven't tested it myself as I did mine before it was released, but I've heard lots of good reviews.
To get pokemon: jailbreak, open the cydia app (should be installed on the iphone automatically when you jailbreak), search for 'gb4iphone' and install it. When you open it, it should show a message saying that you have no roms, then send you to a google search page with a list of rom sites. Pick one, find pokemon, download.
Well, that's the way I did it on my cousin's ipod a couple of weeks ago. It should be the same.

It depends what firmware you have on your 3GS.
If you have 3.1.3 use Spirit

If you updated to 4.0 use redsn0w.
For pokemon you'll need the emulator which you can get of cydia for free using a special cydia source link.
and then download the game packs for it.
