How long should my auto run queue be? and how many team members should be allowed to play at once?
That depends on how long it's going to be and how likely it is that people are going to fail on the first few rounds. As a rule of thumb the queue should probably have the capacity for at least double the number of participants so that your start room doesn't simply disappear from the navigator once everybody enters the game.
long enough that it doesnt annoy me if your maze gets selected for an official badge

Perhaps compare with other Run's and see how big their lines are, and see whether or not they're popular/empty then from there you'll be able to decide whether to have a huge, medium or small line. Once they aren't waiting around for ages I'm sure medium would be ok.

About 3x the number of people that you let in each time, then you'll stay pretty high on the navigator even if a round just started.
