Ok I'm confused. It's not charging your Wii Remote, it's charging your batteries, right?

Maybe the remotes lights are flickering because it's charging. Or maybe you need new rechargeable batteries. Charge it for an hour or two and then try and use it, click the Wii menu button to check the battery life. If it hasn't charged you either need a new charger or new batteries. I doubt it's a problem with the Wii.

The wii remotes arent flashing the charger is. The two red lights that usually stay on start flickering continuously after about 2 minutes of charging.

This isn't really a Nintendo related problem then. Perhaps you need a new charger.

It is nintendo related considering the charger is an official nintendo product.
