Hey, Anyone know of any (preferably) free software that will convert MKV to AVI?
I don't want to lose any quality so I think I need to remux it or something?

Why? Transcoding = quality loss. Download them again.
If you must, however, try Gordian Knot. Probably the best way, but a little complex to use. Google for a tutorial http://sourceforge.net/projects/gordianknot/files/

I remember using it a while ago, from what I remember it isn't pretty but gets the job done
I don't think it supports it directly actually sorry. There's probably a way to do it with it though.
Why can't you just re-download anyway?
Edit: Vdubmod can do it (it's what Gordian Knot uses as well) but it's MKV support isn't very good.
http://www.videohelp.com/download/mkvextractgui.zip Can extract the audio and video streams from MKVs so you can play with them from there if you like.
