you know like wordpress you can have for example all the main files for use in for example /blog but just an index.php in the main / directory without having to clutter up everywhere.

Is there a way to do that with Joomla?

You could just upload to /blog or wherever and do a redirect? It's pretty much the same thing?

Or you can use Joomla's SEF extensions.

I'd do that. Or if you were feeling really up for it you could open all the files and ctrl + f links and change them all (no don't do that).
