    Then you'd relise its nothing to do with the chmod/permission of the files as they've all been deleted..

    Actually the Chmodd permissions are no doubt set to 000 so the files are hidden to everyone including the cpanel file manager.

    Change the public_html to 777 hopefully that should work.
