You probably used the report reputation thread , it states that when reporting pointless negative rep the admins have a right to also remove pointless positive reputation aswell.

To quote the reputation thread:

When reporting your repuation you give the Forum Administrators the right to check through your reputation and remove ANY pointless reputation, good or bad and delete it from your total. Please remember this before using this thread.

This means that when you report negative reputation you risk having any positive reputation removed too. Either stick with the -rep and dont report it or report it and risk removal of pointless positive reputation.
