Simply make her take a test. There is the chance that things can get in even with a comdom, it only passes part of the problem. When I was with my mum once, she felt physically ill and had simular symptons to your partner, and she found out she was pregnant but not far gone. She admitted to having sex with a comdom though..
However, I hope this dosent upset you or your partner but, after about twelve-weeks of the pregnancy she had a mis-carrige. And one of my old friend's mum's had exacly the same issue. It may be somethings passed on, but it might lead to a mis-carrige which usually requires surgery. It happens a lot. Warn her, but don't upset her.
