A bit of a spoiler below:
Desmond was travelling around the world in a boat, and apparently crashed on the island where 'the others' camp is. He then left when the computer in the hatch broke and went back to their camp. He then got it back and sailed back, and that is what the boat at the end of 'Three Minutes' is; It's Desmond.
