alright well my live wasnt working so i just left it and played offline i got like 2 acheivements on gta under the radar and liberty city 5
so i connected it and played, got all pigeons looked and i didnt have the 2 scheivements.
also.
when i didnt have like i had like 3900 gs now i have like 4500 gs

When it's offline it doesn't know that you have achievements, but same happened to me when I got them offline and I recovered it from my bro's xbox to mine and I lost it but it's not the same as your case :S Im not sure, maybe it has something to do with mine.

Happened to me I done jumper got befor I got any gs I got dc then i got 400gs recovered on my gt and 0 gs =[

It happens because it doesn't know you've got it offline as it's on the HDD, so if you recovered it at a freinds then it won't know you have it.
